I would maybe change the name of the skins so that they are the same even if the direction is different, but this is minor. So this setup could work!
Don't forget to put the root back at the origin to 0,0 when you are done!

You can't export for two separate skeletons using one json. If you export one json, you're inevitably going to get the images of both skeletons inside.
The easiest way is to delete one direction folder, export, rename the json so you know it's for that direction. Then you undo the deletion of the folder, and delete the other direction instead.
The result will still be one single images folder, but thanks to the two separate jsons, you will only get the relevant images in the correct direction.
